Itamar, you're talking about Bio::DB::Flat::BinarySearch, yes? There's no such 
thing as OBDAIndex. Using BinarySearch I'm unable to reproduce your 
get_Seq_by_secondary bug, you'll need to show your code and attach the sequence 
file you used.
