Hi Dave,

sorry it took me so long to reply.
Here are the files you asked for:

align_paml.fas->the sequence alignment file
codeml.ctl
mlc-> the results file from paml

i also send you the script i used to run paml without bioperl
(Ka_Ks_PAML_sem_Bioperl) and the inputfile (orthologous_teste). 
it's the same script i sent you before except for the codeml part. Hope it
helps.
