Another one-liner, or at least close to it :-)

perl -ne 'BEGIN{$/=">";$"=";"}($d,$_)=/(.*?)\n(.+?)>?$/s;push
@{$h{lc()}},$d if $_;END{for(keys%h){print">@{$h{$_}}$_"}}'
     filename1 filename2 ...
