[Bioperl-l] StandAloneBlast and Shell Variable Question

$ENV{BLASTDIR} = '/some/path';
$ENV{BLASTDATADIR} = '/some/path';

Make sure the go in BEFORE you have the
use Bio::Tools::Run::StandAloneBlast;

as the datadir values are done at include-time.

Also I believe you can pass in the full path to the db you are searching
