I think you want Bio::Tools::Alignment::Trim. There are lots of caveats 
in the POD but as I recall it works fine.

Here is a small script I wrote to return contigs over a certain length 
and a certain minimum quality (not exactly what you asked for but I'm 
sure it could be adapted).
