Does SAMtoACE within Bioperl using Bio::Assembly::IO actually work?
Note that proper multiple sequence alignments in SAM/BAM format are
relatively rare - the vast majority of SAM/BAM files are just pairwise
alignments which are not a good fit for ACE.
